Keep it simple. Thinkery is nice because it is simple. Too many features might get in the way of its original purpose.
A feature that shows similar thoughts, so that as you type, you get like brainstorm for your idea
Please do something for better 'read it later' fuctionality. E.g. stop asking if I really want to archive a note, or make tags easily (one click) detachable so I could use #new tag for unread items. Thanks.
Allow us to select multiple tags to view. For example, we could select both "todo" and "buy" tags on the sidebar, and it would show only things with both those tags.

make a tag public, that means all items under that tag will be public, then rss feed for that tag
alarms for items, especially useful for the todo items - send them to an email address, sms or to a phone
trigger a rethinking .. when a website temporary send an error 500 while add the url as bookmark and a error-message is fetched as extracted page, you can manually refetch the content. Also good for imported items, which gets no extracted content.
ability to change the email address associated with the username; neither settings nor profile seems to have this; also, would be great to be able to email something to be added to my thinkery collection along with a way to categorize with tags (in the subject or body, whatever makes sense) and mark as public/private, etc.

Add tags to multiple items when searching. If you search for a keyword you can then add appropriate tags to all of the results in one go. This will be especially useful if you have imported bookmarks.

Don't make tags cap-sensitive! "mytag" and "Mytag" shouldn't be two separate tags. Or at least make this an option in settings.

Have an option that would allow users to choose a tag to be displayed by default. For example, instead of always displaying All tags when we enter the site, we could have our #todo tags be displayed.
Capture tags from Delicious imports. This involves replacing = and , with =# and ,# in the raw html of the delicious exported html.
Would be greate to have note writting features from OneNote were we just write anywhere in the note unlike the a linear fashion, as thinkery is more about capturing you thoughts on the go this would be a greate thing. Also making thinkery little more intelegent would be greate like basic math calculation if we write 45+123+2133= the sum is caculated automatically when a space is pressed after =.
"Folders" to group tags under. I like using Thinkery for projects where I need to look up info and grouping tags into folders would be helpful. Example: group 3 tags under "school" and 4 tags under "personal" or something like that.
When we add a new item with one tag, display only the items with that tag, instead of displaying all items.

Configurable search options: such as "search in titles only" and if I apply keywords in note titles, the search would be faster and more relevant. Other options can include the / and other special characters as part of the alphabet, whole words, etc.
In addition to the Tag classes Favourite and All, have a a History class, that shows those tags that have been added or had items that they tag updated with certain time periods, say last hour, 1 day, 1 week.
As an academic I would love to be able to sort my clippings, thoughts, etc into a knowledge tree. Very useful for writing papers and so on.
Nested taggs that so that you can have mutiple tags of the same name but under different heading. This would be quite Useful.

Mutli-word tags like Evernote and Diigo (e.g instead of #history #american or #american_history be able to do "american history" as one tag. I dislike having to use Wiki-style and underscores because a lot of my tags are complex.

The delete button is somehow placed in a very incorrect position. Most of the times when I try to select a particular thing, it so happens that I unintentionally hit the delete button

I'd like to see a 'growl' like overlay of the thing in my browser window of the item I just added via Bookmarklet. I want to see if there was a typo, or a new tag i can add to right away before it falls into the stream...

Have options in settings: tags placed in the title are hidden automatically, or tags placed in title are always shown.
Interface is CLUTTERED. This won't make a difference for you, but on my netbook the logo bar takes up almost half the screen. Make a minimal bar with search and all and leave the bottom area for WORK. Look at WorkFlowy for an example.
